De los proyectos(1) INSTALL instrucciones:

Si está creando herramientas de compilación para la compilación cruzada, también puede
usar --target=TYPE para seleccionar el tipo de sistema para el que
producirán código y --build=TYPE opción para seleccionar el tipo de
sistema en el que está compilando el paquete.

Por lo que deduzco sobre su sistema a partir de su pregunta, no necesita realizar una compilación cruzada, por lo que un simple ./configure en el directorio de nivel superior podría funcionar (o producir nuevos errores, falla con Invalid configuration 'amd64-unknown-freebsd8.2': machine 'amd64-unknown' not recognized aquí... ¿portátil? parece que no).

Editar: Como has observado, el proyecto parece bastante podrido. Podrías intentar buscar una alternativa. Si su problema es "convertir un archivo de texto sin formato en un documento PDF", algún módulo de Perl para la creación de PDF podría ser una forma de hacerlo, ya que Perl es muy adecuado para el procesamiento de texto sin formato. (Y están (La)TeX y ConTeXt, por supuesto).
